APART is a pipeline designed to work with next generation sequencing data derived from sequencing of transcriptome-derived cDNA libraries focused on noncoding RNAs. Due to its unique features it can handle datasets derived from different experimental approaches, including:
- miRNA profiling and identification
- ncRNA profiling and identification
- genomic SELEX
- co-immunoprecipitation of RNAs
- Efficient handling of non-unique reads enabling the analysis of the reads derived from repetitive genomic regions (like snoRNA gene clusters etc.)
- Identification of RNA processing products and enriched regions within the contigs
- Efficient annotation of all types of transcripts, including noncoding RNAs
- Fully automated mode of operation, starting from raw sequencing data
